Don't expect to get it perfect on the first try. There are many 'right' ways to do
it. I'm in the camp of setting up /, /var, /home, /usr as separate mount points. (I
also setup /web where all my web sites are)

Invest in a zip drive. Linux can see zip drives fine, but you can also boot Win9x
copy the files down - then boot Linux and read them off the win9x partition.
