[thelist] web app & file encryption

Hail the list....

From out of the void will come a web-enabled EDI application that (among other things) uses FTP to transfer encrypted files to and fro.  There will be the usual security attached to user accounts, firewalls, etc, but there is concern for the packets while in transfer.

While we investigate, can anyone recommend a good file encryption software or other solution?  What's the best way to do this?
