One of the standards (and a widespread one) for flowcharting applications is the Unified Modelling
Language (UML). Take a look at this sites resources section for some quick references and good book
recommendations;

good 'ol software engineering tactics apply to web applications as well so maybe you should search
for stuff like software engineering + modelling.
