I believe the app that you are looking for would be Adobe Acrobat 4 or 5. It
allows you to specify a URL and then convert as much or as little of the
website into a PDF. The cool thing is that all the links in the site are
maintained (as long as they link to pages included in the PDF). This is
probably your best bet.
