I don't know the answer, but is it possible that when you upgrade to IE 6
(assuming this was an upgrade), it picks up the prior installation's user
preferences?

Other than that, I'm guessing the default is medium.  That was the case with
IE 4/5.

I wouldn't worry too much about getting consistent text sizes through CSS
because even with pixels, it's just no longer possible to over-ride the
user's browser settings.
