When working on a site with consistent headers and footers, you can work
up comps in Adobe Illustrator putting the header and footer on one
layer, and then the content of each page you're comping on a separate
layer. If you need multiple layers for the content, you can nest layers.
If you decide to try a new direction, just start a new layer rather than
an entirely new file.

By constructing your comps for all the pages of a given site in a single
file, you make it easier to shuffle the comps from one machine to
another and to make global changes to the basic template. Coupled with
symbols and linked files, this technique can speed development of
multiple versions and final production significantly and minimizes
window clutter in your workspace.

If you prefer working in Adobe Photoshop, you can use a similar
technique with layer sets.
