I'm afraid I don't know much about Yahoo Stores, but I have built a couple
of stores using Miva Merchant. It's the e-commerce software that my host,
wso.net, supports. There are many nice features--it's relatively simple to
administer (although it bogs down a little when you have lots of products)
and supports many different types of payments. You can see it in action at
www.qtb.com, my technical bookstore.

I'm in the process of migrating the store to oscommerce
(www.oscommerce.com). A couple of things that I like about oscommerce is
that it's open source and written in PHP. That means that PHP slingers can
modify it to make it do what they want it to do. It's relatively simple to
customize, but like a lot of open-source projects, the documentation is
either poor or non-existent.

Another open source option is PHPShop (www.phpshop.org). I don't have any
experience with this package, though.
