I know of two carts that have affiliate programs included:

Interchange - large, capable package, can be heavily customized, big
learning curve, freeware on Linux based platforms.

phpShop - medium to large, customizable, affiliates module is an addon,
some learning curve, freeware/inexpensive addon modules, php on Linux
based platforms.

I have worked with both and had satisfactory results.  May or maynot fit
your needs.
