It ain't free, but check out Cleaner by Discreet[1]. It can do just
about any kind of encoding that you could want.

Also, I believe that Microsoft has tools available on their site that
are freely downloadable for encoding video for delivering on the web.
I am not sure what they are though. Either that, or you could always
download any of the free, or cheap, video editing programs, feed the
video into it and them re-encode it into the format that that you
want.
