So where do we put the columns in the template?

If we're putting navigation links and search in the right hand column we 
need:
Right Column - Middle Column - Left Column ?
Or maybe:
Right Column - Left Column - Middle Column ?

The POC has main nav in the left column, extra nav in the right column, 
plus some along the top (drupals primary/secondary links).

So Left Column - Right Column - Middle Column ?
