Think of it as a directory defined against the web root, as opposed to
against the file system:

If the web root is www.polytechnic.co.uk and the Document Root is /var/
www/polytechnic, then 

<!--#include virtual="/footer/footer.inc"-->

means www.polytechnic.co.uk/footer/footer.inc

while

<!--#include file="../footer/footer.inc"-->

would mean /var/www/footer/footer/.inc
