Try repairing your IE installation.

- Start > Settings > Control Panel > Add/Remove Programs 
- Select MSIE
- Click the "Add/Remove" button
- Select "Repair" and hit OK.

This solves most pop-up window problems on our intranet here (and we have a
few :-)
