I am not sure about the manual compilation of GD, but if your using the 
most recent "official" version of PHP (4.0.6), you'll have problems with 
some of the GD code anyway.  They attempted to incorporate the most 
recent features of GD (like TTF support) and made a few mistakes.  You 
may need to look at your PHP setup as a possible cause.

Are you using any other PHP extensions?  Are any of these having problems?
