For "function list" search, they use their own search engine of course.
For the rest (e.g., "whole site" search), they use HTDIG. Take a look at
the end of the page: http://www.php.net/search.php (you might need to
enter a keyword). There is a big HTDIG icon that pretty much clinches
the question.

I don't think so, but www.mysql.com uses udmsearch if you are interested
in a real world implementation.

Yes. And its fairly good. Especially if you want to index web pages
*and* a database.

Couple of points:

1. You did not specify if you have any preferences/limitations -- must
it be PHP based (doesn't have to even if it has to "support a PHP-based
website"? Should it be a script you can installe or a hosted solution
(since you include Atomz in your list)? Etc. You could also take a look
at SWISH-E, which is by all means as powerful as HTDIG
(http://swish-e.org/)

2. Of course you may have missed tons of thousands of scripts (check out
cgi-resources.com for search scripts, Lucene on Java platforms which I
think is now a part of Apache efforts) but the point is what your
requirements are and are they not sufficiently met with the search
engines you have already tried? If so, what is the purpose of looking
for more scripts?

Having pointed out the above, my personal vote would easily go to HTDIG.
Customizability is incredibly flexible (e.g., you can do URL rewriting
even at runtime), it is very very easy on the CPU while indexing (and
you can index without interrupting search on your website), indexes MS
Office and PDF documents very efficiently, can access different template
and config files at runtime...etc etc...
