I'd use Beyond Compare (http://www.scootersoftware.com). It's a visual directory/file comparison tool with a scripting interface. It handles ftp/zip/filesystem comparisons transparently, and has all the options you need in terms of selecting the files that need synching. So you could tune the comparisons manually, selecting conditions and files/directories to ignore etc, then put together the script to automate. It'll run from the command-line too so you've lots of options for scheduling. win32s. Shareware ~$30. No affiliation, just one user who couldn't do his job without it.
