I am working on an e-store that uses the open source OSCommerce.
http://www.oscommerce.com/ It has all that you need, I think. But if you
want to customize the store extensively, it's a pain, because the
programmers didn't separate their HTML from their PHP...

I've never used it, but I've heard good things about Zen Cart.

Has templates, produces XHTML, runs on Apache and MySQL. Still in
"preview release", but a lot of sites are using it:
