heck out X-Cart.com (or its sister product, LiteCommerce.com).  
Full-featured shopping cart + affiliate system based around PHP 
(commercial, but reasonably priced).  ZenCart.com is an excellent open 
source shopping cart that could be easily integrated with an an 
affiliate module such as Interneka.com, AssocTrac, CommissionJunction, 
etc.

I disagree.  I know some business owners who use affiliate programs 
presently with great success.  They can be a big pain to manage though - 
so good a affiliate tracking & management system is essential to make it 
worthwhile.  Some products/services are more suited to affiliate sales 
than others, though.
