I am not sure if this is for your Web site, your Intranet, or personal computer so here are some suggestions.

Take at look at FreeFind (www.freefind.com). The subscription version will index inside of PDF's and your html pages.
To use it to do only PDF's, you will have to tell FreeFind what pages to exclude.
