An executive summary of this issue appears to be as follows: there is a
known bug in MySQL, affecting versions 4.1, 5.0 and 5.1, which causes
poor performance when multiple queries are run concurrently (e.g. on
machines with dual-core processors or hyperthreading). Versions 5.0 and
5.1 now have some kind of patch available for download. Version 4.1 may
or may not be patched.

If you disable hyperthreading and get MySQL to run on one CPU/core only
(if applicable) then this may help performance. Try it and see! (I've no
idea how you do this under Linux.)
