I've got exactly the same setup (IE 5.5, Opera 6, Eudora) and don't have
this problem. Maybe there is a problem with default browsers. When my
default browser was IE, clicking links in Eudora would always launch IE.
Now it's Opera, and Eudora always launches that. So try resetting (or
unsetting and then setting) your default browser, and see if that helps.
