I've had good luck representing the hierarchy of a website using
MindManager <http://www.mindjet.com/index.shtml> -- we use it to keep
track of a 10,000 page website and it works great.

I'm not sure if it can be helpful for "a beginning to end process of
building a large
customer orientated web site with high volumes of traffic" but check it
out and see if it'll work for you.
