Have you tried saving the PDF locally ont he calling server and seeing if it's complete?

On a side note - with IIS6 you will have issues with file sizes. If your PDFs are larger than 8 MB they will fail to stream because IIS 6 has a built in limitation. You can supposedly over ride that via the machine.config file - but I've never gotten that to work. I've instead "chunked" through the file in known increments, out putting to the browser and flushing as I go.
